My question is how to use those parameters to transform another file of points in the source system.

Just add your fifteen homologous points to the source and target system file, respectively. CoordTrans derives the transformation parameters (using these fifteen points) and transforms all given points of the source system. The source system file should contain the fifteen homologous points as well as the points to be transform.
