is there an option to define the X coordinate of a point in reference points and the Y coordinate of the same point in new points.

No. A point is interpreted as an object. However, you can use stochastic points to fix a known coordinate component using a small variance (a large weight) and a loose variance (small weight) for the free coordinate component.
